Question Title Can I always leave the reference beaker in the unit?

Yes, but keep the following in mind:

The reference beaker will measure the temperature, and is the temperature reference for all other beakers.  You can fill it with water, but after a period of time, the water volume will reduce and also the measured temperature in this beaker will change and influence all others. 

Some choose to always leave it in the unit because they are afraid to damage it.  With older units, the PT100 sensor has an electrical contact at the end and this contact may not be cleaned with water!

The newer units (Ahiba IR) have a bayonet PT100 and this can be cleaned with water.
